GIS Resources
DIVA-GIS Free GIS software for doing basic analyses such as extracting environmental parameters associated with point data and niche reconstruction under the BIOCLIM algorithm.
maxent Remarkably easy to use software for implementing the maximum entropy approach to niche modeled that is favored by a forthcoming NCEAS review of these methods.
Molecular Clock and Rates of Evolution Software
r8s - Mike Sanderson's program for analysis of rates of evolution (and other stuff).
MULTIDIVTIME - Kishino and Thorne's Bayesian method.
LINTREE - for testing rates of evolution across a tree and generating linearized trees as described in Takezaki et al. 1995 MBE 12:823-833.
RRTree - Application of relative rates tests as described in Robinson et al. 1998 MBE 15:1091-1098.
Comparative Methods
Mesquite Modular program with tons of applications (it's still a bit buggy, but certainly worth learning).
SIMMAP A really nice piece of software for the implementation of Bayesian character mapping.
